The cross country program was reinstated in 2000 after a brief existence from 1987 to 1989. The team won the Illinois Skyway Collegiate Conference championship in 2024, 2023, 2022, 2021, 2020, 2016 and 2004 and the NJCAA Region IV championship in 2017 and 2004. As a team, they have appeared in the NJCAA national tournament five times (2021- 12th place, 2017, 2008, 2005 and 2004), but several individual runners have competed at nationals every year since 2001.
In his third race as a Cyclone in the 2022 season, freshman David Olmos broke the college 8K record, running in 25:48. Later in the season, he became Skyway Runner of the Year.
At the 2021 NJCAA Division II Men's Cross Country Championship, freshman Brandon Armendarez became the first male runner at Moraine Valley to earn the All-American honor after placing 24th overall. His team placed 12th among 30 teams.
Jordi Rangel placed 92nd out of 320 runners at the 2017 NJCAA Cross Country Championship, the first time a Cyclone finished in the top 100 in Division I. He held the Cyclone men's record for fastest 8K - 25:53 - from 2017 to 2022.
The 2017 team took first place at the Purdue Northwest University Classic, the first invitational title for the program.
In 2017 and 2016, the Cyclones earned Academic All-NJCAA Team designation from the National Junior College Cross Country Coaches Association, finishing with the second highest GPA in the country both years among Division I colleges.

Since the program was reinstated in 2000, more than 30 men have been named NJCAA Cross Country Scholar All-Americans.
